In Nester's Funky Bowling, players take control of either Nester or his twin sister Hester, characters from the Nintendo Power magazine's comic section, as they compete to prove their bowling skills.

The game features the Virtual Boy's signature red-and-black color scheme and employs parallax scrolling to create a simulated 3D effect. Players can achieve one of four ranks based on their performance: Beginner, Intermediate, Advanced, and Pro. The ranking system follows traditional bowling rules, with players able to adjust their shots to use ricochets or bounces to knock down more pins.

The game offers three modes, suitable for one or two players: Bowling, Challenge, and Practice. In Bowling mode, players engage in a standard game of bowling. Challenge mode requires players to knock down all pins with a single throw, with increasingly difficult pin setups; higher scores are awarded for completing more challenging shots. Practice mode allows players to choose from 28 different pin arrangements to hone their skills. When playing with a second player, participants alternate turns by passing the Virtual Boy back and forth.
