Mario Clash is a 3D reinterpretation of the classic Mario Bros. arcade game. In this game, the objective is to knock all enemies off ledges. Players control Mario, who can move between the foreground and background by jumping forward or backward. Enemies also navigate between these planes using various pipes. Each level features a unique arrangement of pipes, platforms, and enemies.

The game includes 99 levels, though players can only start from one of the first forty levels. Additionally, the game does not support saving progress or high scores when turned off. Some enemies, like the Koopa Troopas, can be jumped on, causing them to retreat into their shells. Mario must then grab these shells to defeat enemies that cannot be jumped on by throwing them either to the sides or into the background or foreground. Certain enemies require Mario to throw shells between planes to defeat them, and some enemies have defenses that protect them from damage. If Mario makes contact with an enemy or jumps on an enemy he cannot safely land on, he will lose a life, and the game ends if he runs out of lives.

The game features a scoring system and requires players to complete levels within a set time limit. Defeating consecutive enemies with a Koopa Troopa shell increases the score. Players can also collect a mushroom item that triggers Fever Time, during which Mario can defeat enemies regardless of their defenses.
